Malice Naydra is Naydra, who has been corrupted by Malice. She has glowing eyes covering her body, which Link must shoot at while she is in flight to dispel the Malice.
At the beginning of the fight, Naydra curls up at the Spring of Wisdom. Link must shoot one of the large eyes to send Naydra flying into the air around Mount Lanayru. A second shot will cause Malice Naydra to fly down the mountain, where Link can pursue her and attack the remaining eyes to destroy the Malice. This will cure Naydra and allow her to roam freely across Hyrule, much like Dinraal and Farosh.

You'll find Naydra at the top of Mount Lanaryu, covered in Ganon's Malice. Upon freeing and defeating Naydra, the dragon will begin to make the rounds in Lanaryu and Necluda. I set up a campfire at this exact spot on the map and waited until dawn and at 5 AM looked towards Mount Lanaryu.
Use your bow and the slow motion to pick off the next eye. Naydra will go down the mountain and you must follow. Glide and shoot your way after the dragon. Shoot the remaining two eyeballs to free Naydra.
At the top of Mount Lanayru, Link can find Naydra covered in Malice. In order to free the Dragon, he must destroy all the glowing eyeballs around its body.
Wait on the grassy area on the south side of Lanayru Bay and Naydra will spawn from the western sky. When you see the updraft, paraglide perpendicular to the river which will bring you up close and personal with Naydra. Then, press Y to target your arrow at the part you need horns, scale, or claw.
After freeing Naydra from the Malice, it will not start spawning in the world until either the Seek Out Impa Main Quest has been completed, or until Link has freed the four Divine Beasts.
Once players have freed Naydra from the Calamity as part of Breath of the Wild's "Spring of Wisdom" Shrine Quest, the Dragon will spawn on top of Mount Lanayru every morning at 5 a.m. and descend into the ravine at Lanayru Promenade from the east.
It's obviously that small spring on the summit of Mount Lanayru. You really can't miss it. As you get close, you'll see a huge dragon -- Naydra -- who has been corrupted curled up around the mountain.
Naydra is linked the spring of wisdom just like Zelda is linked to the triforce of wisdom. Naydra's corruption represents Ganon's imprisonment of Zelda who can only be set free by Link.
